You can rename the file names and overwrite them. Make sure to do this with the DNM, collision, and cockpit files though, just not the DAT.
For me personally, I don't load the stock planes at all when playing YSF.
Just change the file name of aircraft.lst to xaircraft.lst. That way it will not load.

It all depends how detailed you want to be.
The DAT file (you can open it with notepad) specifies the name, flight characteristics, and weapons for the aircraft. Also in the DAT for example, the weapon pylons are specific for that DNM model (the 3D mesh). So, if you have a new F-16, the old DAT will put your AIM120s in the location of the old DNM that you have overwritten.
If you want to be more detailed, you need to change the weapon specifications from the GAC/birdfarm model into the old DAT - or the Stock flight characteristics and name into the new GAC/Birdfarm DAT.
My advice:
Copy a Stock plane, and try it with 1 plane in a test.
See how difficult/easy it is, and then determine if you want to do this for the rest of the bunch.
(Save time by just installing GAC/Birdfarm, and fly those and simply not load the Stock stuff.)
